Hardcore battle that would certainly be entertaining to watch.
While in the Matrx, Trinity and Morpheus would be slam dunk winners – but outside, I think Morpheus would still have a chance.

Morpheus and Trinity would have no chance in the real world. Just like how in Neo was almost killed when fighting the insane guy taken over by Smith in Revolutions. They are just normal people outside of the Matrix.
I doubt they would even be able to win in the Matrix though. Wolverine is pretty powerful and fast and I could see him just ripping through both Morph and Trinity. Jubilee would just be blowing everything up with her plasma balls like crazy.
I’d say win for the mutants.
Please lets not take this to the real world. the Matrix duo would be obliterated.
While in the Matrix, Morpheus and Trinity’s mastery over the software might make it highly interesting. Jubilee might get her ass handed to her, but one shot and the others will be scorched in their plug-seats.
Morpheus might manage to lay a beating into Logan without getting scratched. Who knows.
I am still inclined to beleive the Mutants would win unless the matrix duo finally learn to cancel the “your mind makes it real” bit.

Outside of the Matrix, M & T have nothing that could inflict permanent damage to Wolverine. Inside . . . harder to say, but unless they can somehow shock Wolverine to the extent that he dies while unconscious without his body being harmed, I’m giving it to the mutants.
BTW, what would happen if Jubilee got out of the Matrix and fried the machines that M & T were hooked up to?
In the real world Morpheus and Trinity would be in big trouble whilst in the Matrix they will have a better chance but they would still lose
I really think if this was outside of the Matrix, Morpheus and Trinity might have a chance with those guns that shoot out electricity on wolverine, and just fry him up. For Jubilee, they would have to get one good shot on her, and do what they did with Wolverine. As this is outside comic book universe, there are probably few other ways this could end, but for now, Morpheus and Trinity. Personally, I think Morpheus could’ve taken on both alone holding two of those electrical guns
